I've done it both ways. In some cases I've simply had to have both ISO's
and an exploded tree, because the customer wanted to be able to roll a
customized distribution complete with CD's, but still have access to the
"pristine" distro.

Perhaps we could collaborate on this when you have time? I will try to
get a better outline together than the one which I would have used just
for myself. :-)
