So you have installed Alpha and done a yum update. This is expected. Pup is part of Pirut and not a separate package. If you update, you will have both Pirut and PackageKit installed. I suggest you remove Pirut manually to avoid a clash and work with PackageKit for Fedora 9 documentation.
