Too many arguments to chkconfig.  Check what chkconfig did.  I bet it created a
S35nagios in runlevels 2, 3, 4, and 5, and a K99nagios in 0, 1, and 6, and the
01 was completely ignored.

Use

# chkconfig: - 99 01
