In ~/thunderbird/XYZ/user.js put:

# Simultaneously check all mail folders:
user_pref("mail.check_all_imap_folders_for_new", true);

There are a coulpe of other things you may change by using the user.js file.

I miss the hiding thing also... Have not found a solution yet.
