yum, or rather an underlying rpm, does have troubles when a
directory from an old package was replaced by symlink (and quite
likely the other way as well). Another example of such issue,
and how to simply solve it, you can find in

Do not forget clean up too all leftovers from failed earlier
attempts to rename.
Package scripts could likely be more helpful but first you have to
notice that there is a problem.
