Running manually as you describe "works":

[tbl tlondon ~]$ export LIBGL_ALWAYS_INDIRECT=1
[tbl tlondon ~]$ gtk-window-decorator --replace&
[1] 5322
[tbl tlondon ~]$ compiz --replace glib gconf
compiz (video) - Warn: No 8 bit GLX pixmap format, disabling YV12 image format

This is with compiz.x86_64 0:0.7.8-16.fc11 and compiz-gnome.x86_64
0:0.7.8-16.fc11 installed.
