I have a K12LTSP 5EL (CentOS 5) 64-bit server and thumbdrives are working fine. No need to mount them manually, it's all done using FUSE. I wouldn't know where to start troubleshooting if the drive appears on the desktop, but doesn't seem to contain anything. Maybe some FUSE logs? Are these FAT32-formatted drives?
