Ok, I think I've got it now....:)
Unless you add the <Menu> entries within the existing <Menu></Menu> tags,
Gnome (or something) copies over the file with a fresh copy from somewhere.
If you add within the exiting pair, it doesn't overwrite your file. Other
than that all I had to do was add a <LegacyDir></LegacyDir> set of tags
pointed to all my custom *.desktop and *.directory files.
