Sure. There are at least two approaches that you can use.

Use fdisk under linux to delete the W2K partition.
Celebrate your good judgement.
add a new ext2 partition where the W2K partion used to be.
mount it.
format the partion with mkfs 
and it is ready for use.

Alternatively you can use something like partition magic to grow your
current linux partion into the space left by the W2K partion.
