I use to use the same board and Xconfigurator _ALWAYS_ misconfigured it.
I always had to fix it manually by using 'Xconfigurator --expert' or
running xf86config (my personal preference) and entering the values I
knew it could handle.

The problem it always gave me was that it would configure it as
TGUI9660, even when it said something different and even tested OK. That
gave me the exact same symptoms you describe.

Should work. It always did for me at least, and YMMV.
