First of all I'd check if your Java application requires Java2. If it
does, you have to download the Blackdown port of Sun's JDK1.2 for Linux
(incidentally JDK 1.2 is the Java2 development kit).

Kaffe, on the other hand, only supports Java up to version 1.1.7. Besides,
I'm having a goddamnawful time trying to run any Java application with
Swing GUI elements in Kaffe 1.0b4 (which I believe is the most recent
version).

I'm personally unhappy with Blackdown's port of Sun's JDK1.2 due to
performance problems. On the other hand, IBM's Alphaworks JDK1.1.8 runs
very well on my Linux system. If you don't mind downloading a mouthful (I
think the IBM JDK is around 5 MBs), that is my recommandation. To avoid
problems, make sure you've uninstalled Kaffe before trying to run a Java
application with another Java Virtual Machine.
