yeap, you will have to download apache from http://httpd.apache.org , and then 
follow the instructions found in the .tar.gz file. usually a ./configure and 
a make suffice, but in any case if you want to add modules like ssl, php, etc 
you will have to follow different instructions

well actually you may keep it, but you will have to make sure that all the 
conf files, binaries, startup scripts point to the new installation and not 
to the rpm installation. my personal opinion, remove it!

in the configure script of apache you can define the paths you want for 
binaries, confs, etc. so, you can adjust them to whatever you want

yeap, some features exist in rpm packages, like mod_perl, php, ssl, etc. 
others, you will have to recompile. it is all up to what you want to do
