I've done this before with madrake linux a while ago. Here is how I would
go about doing it:
-install windows on one of the hard drives
-setup linux on the other hard drive, converting it to the ext linux
filesystem
-make sure that you are setting up linux on the right hard drive
-the bootloader should automatically detect the presence of windows
-make the hard drive with linux be your primary hdd (so the bootloader
gets loaded) by plugging it into the primary controller and/or setting the
jumpers on the HDDs to whatever settings they need to be in.

Right now I have a system with one 40Gb hdd partitioned in two part, one
is NTFS with windows, other is EXT with red hat 8. If you want this kind
of setup:
-use the DOS partitioning tool to remove all of the partitions from the HDD
-create a primary DOS partition 20Gb for example - this is for windows
-reboot the computer and format it
-install windows on it, XP will automatically convert it to NTFS for you
(if you want)
-DO NOT partition the other space with the DOS partitioner, leave it
unpartitioned for now
-once you have windows set up load up the linux setup program
-disk druid will show the NTFS file system in the beginning on the drive
and  empty after that
-use that empty space for linux
-if might yell at you about the boot partition not being in the beginning
of the drive and whatnot, but it still works (the bootloader)...at least
it does for me.
-I like this way because you can't accidentally delete windows
