the file in /boot is the config file of the currently running kernel,
while the one on /usr/src/linux-<version>/configs is a suggested
configuration if you want to compile your own kernel. It's similar but
not identical to the file in /boot.

there is no file /usr/src/linux-<version>/.config shipped, that must be
created by something you did.
