This is a known problem in FC5 and FC6. I filed a related bug,
https://bugzilla.redhat.com/bugzilla/show_bug.cgi?id=189120.

The workaround in Gnome is to go to System-> Preferences-> Keyboard->
Layout Options-> Alt/Win key behavior, and select "Alt and Meta are on
the Alt keys (default)". My bug indicated that this setting was not
being retained across reboots. I have not tested to see if it is still
true for FC6.

I did not use xev to analyze the problem; please feel free to file a
bug and include what you described. If so, please refer to mine as it
has useful information for someone diagnosing the problem.
