imap issue?

I use cyrus-imapd, my copy of fedora core 5 is set to auto update, some 
combination of these two facts has led to all of my mail folders vanishing 
on both mine and some of my users' mail accounts.

If I tell pine/thunderbird/etc exactly where to find my mail 
(/home/user/mail) then it's fine, but the default setting in my email app 
of "mail/" no longer works. Has something changed? Is there a way I can 
change the default mail folder for users output by the imap server? 
Couldn't see anything anywhere
