"rpm --version" does not matter at all. Only the RPM database contents matter:

  rpm -qa rpm\*

On your machine, it's likely that you've killed several packages,
perhaps many more than yum, rpm*, ...

  rpm -Va

most likely reports lots of missing stuff.
