I usually just concentrate on the more 'important' areas (e.g. 
/usr/{bin,sbin}, /etc et al.) Then it's easy to do it the other way around, 
e.g.
a=/usr/bin/*; for i in $a do rpm -qf $i |grep 'not owned';done

Gives the rpm database a bit of a hammering, but it does the job. Note that 
this, and any other method, will always throw up a few exceptions, as certain 
symlinks created in %post may not be classified as part of the rpm, although 
they are created by them (libstdc++ used to be bad for this, but more recent 
packages seem to have fixed most of the problem).
