I'm not sure what is important and what not for cobbler, but you should 
merge for sure. As for every rpmnew in system.

Warning - advertisement:
I created package rpmconf, which should make the life easier, although 
the merge feature is still in my head only.:
yum install rpmconf
rpmconf -a
